The modeler does save properly, but the Skin Vertices are all messed up by the flipping of normals. This problem was fixed a month or more ago, but unfortunately, I have not released another version yet.
If it is vitally important that you do this, I'll email you a copy of the in progress modeller.

: Umm, the modeler doesn't save properly. Load a md2 flip its normals to correct it and save it to md2 the mapping verts/coordinated for skinning are all messed up.
: If you load it into NST it looks normal but when you start applying the paint some of it is scattered.
